We are planning to walk the trail in 2013 and wondering what the cost for paid lodging is for a couple (2 people)? Most of the cost quoted seems to be for one person? Does the price double for two?

Yes, the cost doubles. Lodging is charged per person, not per room. ¥6,500 x 2 for a total of ¥13,000 +tax for the room, bath, tea in your room, free (usually) use of the washing machine, dinner when you arrive, and breakfast before leaving.
